Hinata ailesinin evine saklanan Keroro, kurbağa biçiminde bir uzaylıdır. Keron gezegeninden gelen istilacılar, Keroro önderliğinde bir grup askeri, dünyayı ya da Keroro’nun deyimiyle "Pekopon”u incelemesi için yollamıştır. Ancak Keroro, Hinata’ların evinde kısa sürede bulunur ve Natsumi tarafından esir alınır. Natsumi’nin paranormal olaylara meraklı olan erkek kardeşi Fuyuki ise Keroro’nun elinden “Kero Ball”u alır. Fuyuki, “Kero Ball”u incelerken ana gemiye istemeden de olsa mesajlar yollar ve Keron gezegeninden gelen istilacılar Keroro ve diğer Keron gezegeninden dünyaya inen uzaylıları, dünyada bırakarak bölgeyi terk eder.

Hinata’ların evinde böylece yaşamaya başlayan Keroro, takım arkadaşlarını ararken bir yandan da dünyayı istila planları yapmaktadır. Tabi buna Natsumi’nin tekmeleri, Fuyuki’nin dostluğu ve bir Shonen dergisinin editörü olan anneleri Aki müsaade ederse… Üstelik Keroro’nun diğer uzaylı dostlarının yanında kaldığı insanlar da çok normal değildir. Ama elbet bir günKeroro ve takımı “Pekopon”u ele geçirip “Pekoponlular”dan intikamını alacaktır. Elbette evin temizliği bittikten sonra…
